Intake and exhaust question

Finally got all the parts to reassemble my engine but heres a question i have never read anything on. If you are running a head that the intake and exhaust ports have been enlarged, should you enlarge the opening in the intake and exhaust to match?
 
From what I understand that answer would be yes. Take more in let more out. That’s a problem I face when wanting to upgrade an engine. If I have a really good pipe on the engine for example, there isn’t a lot you can to on the exhaust side unless you spend more money on a larger pipe. I mean on the pipe itself. They are kind of made as close as they can be to the exhaust port in size so opening the port on the engine leaves you with a bottle neck decreasing flow. Just my opinion maybe someone can add or correct what I’m saying. Good luck
