can i break in an engine with an aftermaket pipe?

hey guys just ordered my MT today, pretty excited, but i have a question. can i break the engine in with a dom pipe or is it better to use the stock one and then put the dom on after? I have a baja 5b and i got it off a friend and it was already broke in and had a dom pipe on it so i was wondering which would be better or if it makes a difference. Thanks.
