Are your fuel lines ok?
Is your tank vented and not blocked?
Thats a good point mate. Check the vent hole in the fuel cap is clear, and check all the fuel lines arn't blocked

what gearing and pipe are you using again?
it almost sounds reminisent of Heat Soaking. ie, runs good when cold but after its warm, it gets TOO warm and start to kill all the power.
whats the squish at, what headgaskets you using what crank?
Its time to change the crankshaft seals and bearings
air is getting in when your at high revs due to the increased pressure changes
once they have been changed the engine will run fine again
I have just rebuilt my engine because of the very same problem and its fine now
