Try a mini torch to warm up around shaft....not on shaft. I have seen many guys whack em with a dead blow hammer....not the best way. Maybe put the puller on and heat an give some gentle taps. Probably just some mild corrosion.
 
Are you talking engine flywheel?

If you have a puller, put it on and snug up the bolt on the puller, then take a hammer and give the bolt on your puller a quick sharp wack with a hammer (not a rubber or plastic hammer, use a real hammer). The kinetic energy should pop it free.
